Update from 9/9:
Article on Bay Area Chocolatiers in the Chronicle this past Friday.

Just got back from San Diego. See "outside Bay Area" tab in the stores file for addresses. I recommend Chi Chocolate in Little Italy (just north of downtown) but Chuao Chocolate Cafe (three locations) is worth a visit if you are in the north county already. I also tried Extraordinary Desserts, which is not technically a chocolate shop but I did try their chocolate/raspberry cake. It had great fresh raspberries but the cake itself was lacking flavor--nothing like Just Desserts' (San Francisco) chocolate cake, which admittedly can be overly sweet. Service was uninspired despite the prices and all of the effort that went into the design of the place. A good special occasion place to go to if you don't want the refreshments to focus on alcohol but don't expect to be pampered.
